It's really a matter of preference. I personally wear them both ways but mostly wear them under my cap. A lot of backstroke swimmers choose to wear them under their cap.
The main benefit is that you'll never lose your goggles and the added benefit is that you'll spend a lot less time adjusting them. The downside is that you'll have to take off your cap to adjust them.
