I'm pretty sure that IM order is fly, back, ***, free, but it's been so long since I've paid attention I'm not positive that's correct. Why does it seem that a lot of workouts have sets with reverse IM order? I mean does practicing in reverse order make you stronger or have more endurance?

You have the order right.
The reason they do it in reverse order is so that you can't kill the coach because your arms are dead from the fly after too much IM. :D
