Is a swimmer allowed to swim for both a masters program and a College Club Swimming team at the same time? Can they attend meets for both programs? Doe either of these have any affect on NCAA eligibility?

However, College Club Swimming is different that college varsity swimming. College clubs (debate, chess, swimming, …) are typically run through the recreation department while varsity sports (football, basketball, swimming,…) are run through the athletic department. The University of Tampa has an NCAA Division II varsity swim team and not a college club swim team.
