Does anyone know where to order custom caps (I prefer Silicone) with flags from other countries (Looking for Spain, Venezuela and Portugal specifically).

I'd say find out who sponsors each countries national team and then shoot an email to the manufacturer.
With a quite google I was only able to turn up the usual suspects (USA, Canada, Germany, Puerto Rico, Mexico, Australia)
