when i was there a few years ago, the czech nationals were being held at a facility called podoli which had an outdoor 50 meter pool and an indoor pool that i think was also 50 meters. it took me about 20 minutes to get there on the trolley from the charles bridge. i would imagine that there are good swimmers training there but i dont know about masters

I visited Prague in 2007 and did not swim with a team, but went and swam in a beautiful outdoor 50 meter pool near the Vltava river that was right on the bus route. It was just kind of confusing, though, because you pay according to how long you will be there (which I didn't understand the first time I went) and if you don't pay for enough time when you slide your ticket, an alarm rings and you remain locked inside until they come and collect more money from you.

Yes, I emailed them but no one has replied... You can reach me through the "contact us" link at www.dynoswim.com. As far as I can tell they are the only team in Prague, but I can't tell what kind of schedule they have or what kind of workouts they do...
